I'm having the same issues. Can someone please help!
This is what's inside the Script.txt in my source folder:

# This script will switch PanoCube in equirectangular->cube faces mode
# copy the file to a folder with panorama(s)
# rename it to Script.txt
# for single panorama conversion just drag'n'drop the panorama onto PanoCube
# for batch panoramas conversion just drag'n'drop folder with panoramas onto PanoCube
# Cube faces have next naming scheme:
# FName11.tif front face
# FName22.tif right face
# FName33.tif back face
# FName44.tif left face
# FName55.tif top face
# FName66.tif bottom face
