I never experienced this but remember that it's normal PTStitcher's behaviour to delete temp files. Why do you think that missed temp file was cause of crash? May be some memory allocation problems or a bug in the PTStitcher exe itself? Try to update pano12.dll may be this helps.
Also I could sugest you don't load the System with other tasks while PTStitcher works.
