Not with JPEG files. My assumption was that a TIFF file you feed into PanoCube has layers embedded - they are invisible in PhotoShop preview but could appears later, after panocubing as strip if white pixels you described. JPEG has no layers so must works OK.
If you still have the problem try to change pano12.dll library - if I remember right there was one version with such bug.
