PanoCube accepts cube faces too. From what you explained everything looks OK. I'm just not sure that the images are exactly 400x400 pixels size. Could you please post to me (through e-mail or a web link) at least one for test.

As I mentioned above cube faces are in options. But if you need equirectangular panorama you could stitch images with any stitcher available - just google for "panorama stitcher" to find answer.
